Default Ford 8.8 in a YJ

The ford 8.8 has a different offset than the stock Dana 35. Should I line it up and use a wheel spacer to make up the difference on one side?

Or can my cv driveshaft handle the misalignment?

Center the axle on the vehicle.

Check for diff cover to fuel tank clearance, mine whacks it when coming down off logs or ledges where the rear springs both compress and the axle travels straight up, need to get under there and clearance the tank some day. I didn't have that problem with the stock cover but when I switched to my RuffStuff cover its now an issue.
