Default 99 f-150 4.6 motor /frame swap 5.4 body

i bought a truck that a swap was started 99 rolled truck 4.6 auto installed a 99 5.4 body .harness from 4.6 motor stayed harness in 5.4 body stayed ,pcm and dashclusted and steering column from 4.6 installed in 5.4 body.tranmission is not working properly wont shift into overdrive or work properly transmission tech ran diagnostics on it said it was in the electronics/wiring DOES ANYONE HAVE ANY ANSWERS PLEASE HELP

so you have a
4.6 with the 4.6 engine harness but the cab harness is 5.4?
the cab harness is the same, the dash and column are the same the difference is the trans, the 4.6 trucks had 4r70w while the 5.4 had a e4od or a 4r100 depending on the year and 2wd or 4wd, but if you swapped the whole harness and the computer i see no reason why it wouldnt work.i am sure the trans harness is different to read different sensors
