I'm late to the game here, but I think the only thing you have to worry about is how the calibration assigns the sensors WRT the pins at the ECU. Think of it as a set of SW dip switches to define what input should be read as what sensor location.

Got the new computer today, changed the spark plugs and started her up. Idles at a nice level now. Much better. Let it run for about 10 minutes and took it up and down the street. in the rain, got some funny looks from the neighbors. Yep..no top.

Seems a ton better, but not real responsive on the shifting. Tranny may need fluid, will check. Oil needs to be changed too. Still missing and hesitating every once in awhile.

Will just letting it sit and idle help? 20 minutes maybe?

I can understand why you got looks with no top.

No, letting it sit won't help the shifting. Check your trans fluid, that's probably it.
If the engine is running rough, yes, let it run but I doubt it will help.

Well I know letting it run won't help the shifting.

Its running fine at idle, more of a response time when i hit the gas. Sputters once in awhile.....i know the oil has some gas in it from when we were messing with it at Badlands.

If the oil has gas in it, get that out of there. Too much will destroy the bearings. Learned that the hard way with a badly flooded motor at the mounds

Might be fine, just depends on how much is in there. Mine had a lot enough to read high on the dipstick. It killed my bearings and valve seals.

Don't know much about the electronic 4 speeds. For the running rough, have you tried pulling codes again?

Not yet, seriously just hooked the computer up maybe an hour ago. No gas on the dipstick....i looked

Checked trans fluid, way low. Have to run to the store.

Ok, checked and topped off all fluids, changed plugs. Motor idles/revs nice. When on the road in 4x4 seems peppy and more responsive( not perfect tho). Take it out of 4x4 and it has issues. Hard to describe, just doesnt go anywhere. revs, thats about it. weird. I think I need some drive train guru to come take it for a test drive and see what ya think. I'm at a loss.......

Did you screw the Idle Air Control Valve back in?

The shifter is now backwards of what it was originally, so all the way up is 2 wheel drive. All the way down would then be 4 low correct? Those are the only 2 positions I drove it in.

4 low will make it fill like it has more power that any other gear.

Their are two screws on the idle air valve (allen head) that you have to take out to access the valve. Then you can screw it back in.

How is your VSS setup? Thats one thing that no one seems to have a great way to do. The factory system changed the shift points based on high or low. Lot of people have issues with shift points, depending on if they have the vss in the adapter or in the tailhousing, and if they have the inputs back to the computer on if its high or low range.

Me thinks trans is in limp mode. Do you feel the trans shift at all? It sounds like it is taking of in third gear which would explain the no power in 2wd and power in 4 low.

I did feel it shift at Badlands, shifted hard, honestly don't remember noticing it shift today. How do I fix that?
