isn't the only difference the fact that the manual pedal has a longer tube on it to mount the clutch pedal?

No. The manual has two pedals and the automatic only has one.

right, but the clutch pedal can be removed from the brake pedal. My YJ used to be a manual, and when I converted it to auto, I just took off the clutch and left my brake pedal.

You would be better off welding both pedals together. Creates a much bigger brake pedal that is easier to find/use.
