That is common.
When you go with a OEM track bar, and like a 3" lift, its typical to just redrill the hole 3/4" over, to account for the need for a longer track bar. Now that you are buying an aftermarket one that is adjustable and longer, you can go back to the OEM hole on the axle side, and then just adjust the length to center the axle.
I never changed the pitman arm on any of my 3" lift XJs.
